I couldn't find all the ones I wanted to find, even using the Wayback Machine. These links all appear to work, though.
Five golden oldies, no particular connection between them, except maybe get it while you can (except for the last one, which is probably safe at the moment).
Secrets and Lies by Lynn. NC17, Spike/Buffy, set during BtVS season 2.
This was the first long fanfic story I was so enthralled by I couldn't stop reading it. Until I read it, I'd never even conceived of Spike/Buffy as a 'ship. It's an uncompleted WIP and may seem very dated now, but back in the day I loved it. This is the only copy I could find out there, archived on Saber Shadowkitten's Buffyverse fanfiction site. Speaking of whom...
The Blind Leading, by Saber Shadowkitten, whose archive of Spike-related fanfiction is still well worth checking out. PG-13/R. Spike. I still find this story very readable, though again it may seem a little dated.
Anna S's fanfiction, or what still remains of it, her website having long since gone. These are fragments for the most part, but what there is is utterly gorgeous. Mostly slash (heavy on the Spike/Xander), mostly R-NC17.

This was updated recently with the utterly wonderful In the Morning of the Magicians (shameless plug), but most of the content is a lot older. Still wonderful, though.
