I'm a crossover fan, and mostly write that type of fanfic. Here are five I liked and haven't previously recced here (I think). I'm linking to stories that are archived on Twisting The Hellmouth, since that's by far the easiest place to find good crossovers (and real clunkers, but let's not go there...)

elementalv is one of the stories that got me into fanfic - a long BtVs / Star Trek TNG crossover in which Buffy and Spike find themselves aboard the Enterprise and proceed to mock it unmercifully and wreak havoc; it's set during BtVS S6 and the consequences take it to some very AU places. Not perfect - there's one fairly unnecessary secondary character I could live without - but pretty good. Rated 18.

dsample is set in the world of Bujold's Vorkosigan stories - a thousand or so years after Sunnydale sank, Miles Vorkosigan becomes interested in the mystery of the disaster, and a mysterious monolith that's a memorial to thousands of people who have "saved the world, a lot" since the town sank. Noggin and the Vampire by
speakr2customrs is a REALLY obscure crossover, with the 1960s BBC children's animated series Noggin the Nog, an everyday story of paper animated vikings. Sounds bizarre, but Spike's in the mix, along with some other Buffyverse characters, the voice of the story is pitch perfect for the show while still completely accessible for those who don't know it, and the ending is hilarious, taking in several other well-loved BBC children's series. keswindhover is a Discworld crossover. I really can't improve on the description for the story at TTH - "Buffybot follows a dragon to Ankh Morpork. Wackiness ensues." Rated FR 13.
Finally, The Multiverse by Hotpoint is a Firefly crossover in which the crew of Serenity run into a mad woman-hating priest named Caleb who looks exactly like Mal. There's also a Firefly / Angel crossover at the end. Maybe not quite as well written as the others, but there's a killer last line. Rated FR15.
